Notice of Incorrect Geolocation in 2019 Toolik AOP Spectrometer Data

We have identified an issue with a portion of the 2019 airborne (AOP) spectrometer (NIS) Level 1, Level 2 and Level 3 data products for the Toolik site, TOOL. The NIS data for one of the 5 flight days were originally orthorectified with an incorrect timing offset and, as a result, 4 flight lines (L1 and L2) and a portion of the mosaic data (L3) are not correctly geolocated. Upcoming corrections to 2D wind direction data

In March of 2017 the terrestrial instrument system (TIS) team identified that the 2D anemometers on the NEON towers were producing 2D wind data that did not correlate with 2D wind data collected at NEON meteorological stations nearby. At first this was assumed to only be an issue at a handful of sites. However, as time progressed it was evident that this was an issue at nearly all operational sites. The North Transducer head of the 2D anemometers at the TIS sites listed below were not oriented consistently and all 2D wind direction data were offset from 90 to 270 degrees from 'truth'. The deviation from truth is a function of site and measurement level. The TIS team is in the process of identifying site- and measurement-level--specific dates of incorrect anemometer orientation so that these data can be corrected. The process of identifying the orientation of each 2D anemometer, the corrective action, and reprocessing the data should be completed by Spring 2020. neonUtilities 1.3.3 now available on CRAN

neonUtilities 1.3.3 is now available on CRAN! Changes in this version are fairly minor, primarily meant to fix bugs in version 1.3.2.

  • loadByProduct() used with the `avg` input to filter by averaging interval is working again after breaking in the 1.3.2 update.
  • variables files processed by stackByTable() now include the fields added by stackByTable()
  • variables,validation, readme, and sensor_positions files processed by stackByTable() now include the data product number in the file name, e.g. variables_10098. This avoids the problem of duplicating file names when downloading multiple data products.
  • Package citation is regularized. To get citation information for the neonUtilities package, run citation('neonUtilities')

Update: Microbial Community Composition Data Products Being Reprocessed

This is an update to Microbial Community Composition Data Products Being Reprocessed.

The quality issues are currently under investigation, with evaluation of the raw sequence data underway. For some data sets, the read quality for the reverse read was not sufficient to allow paired-end read merging, suggesting that the reverse reads for an unknown number of runs may be unsuitable for analysis using the existing workflow. QC analysis of individual sequencing runs is underway and will be used to flag low-quality sequence data. Re-analysis of microbial community composition data products will begin after this analysis is complete. Thus far, no changes have been made to data available on the Data Portal. This issue will be updated again Feb 1, 2020.

Water Quality Software Updates

Water quality – DP1.20288.001 fDOM (all Aquatic sites): Data processing software improvements will now use SUNA absorbance data to estimate corrected fDOM, as described in NEON.DOC.004931vA NEON Algorithm Theoretical Basis Document (ATBD): Water Quality, rather than only correcting fDOM using temperature. This improvement will also considerably reduce the number of absorbance Quality Flags corresponding to fDOM data. NEON plans to test and implement the update within the next month. Corrections in published data should be fully reflected in 2020 February’s publication of 2020 January’s data, and partially reflected in 2020 January’s publication of 2019 December data. All data collected prior to the software deployment will be re-processed with the correct averaging windows and re-published over the next 6-12 months.

Aquatic instrument data product corrections: Update 1

Recent updates in the algorithms that generate some of our aquatic instrument data will improve published data products by fixing erroneous data. The updates will address the following issues with each of these data products at all sites where they are collected:

  1. Nitrate in Surface Water - DP1.20033.001 (all Aquatic sites): A new algorithm was deployed on October 24th, 2019 that improved data quality and publication format, see NEON.DOC.002181vC (the algorithm theoretical basis document) for details on the revised processing algorithm. Data collected and processed after October 24th, 2019 should be reflected on the data portal with the December 2019 publication of late October and November 2019 data. Data collected prior to October 24th, 2019 will be re-processed and re-published over the next 6-12 months and eventually all nitrate data collected by NEON will be available in the new format. Until the re-publication of older data is complete, users can disregard the superfluous blank rows with flags every 30 seconds to one-minute and use the nitrate data published every 15 minutes for the older format.
  2. Windspeed and direction above water on-buoy - DP1.20059.001 (all Aquatic sites with buoys): Software algorithm fixes have been tested and should start to be reflected in new data within the next month. A data portal news update will accompany this algorithm update. Data collected and processed after the deployment will have the correct time averaging windows. Corrections on the data portal should be fully reflected in 2020 February’s publication of 2020 January’s data. All data collected prior to the deployment will be re-processed with the correct averaging windows and re-published over the next 6-12 months. The time shift begins at approximately zero and progresses to a positive shift of approx. 1 hour at the end of 4 hours. It then resets to zero. On the daily and higher timescale, the differences between actual and reported statistics are small.
  3. Temperature at specific depth in surface water – DP1.20264.001 (all Aquatic sites with buoys): Software algorithm fixes have been tested and should start to be reflected in new data within the next month. A data portal news update will accompany this algorithm update. Data collected and processed after the deployment will have the correct time averaging windows. Corrections on the data portal should be fully reflected in 2020 February’s publication of 2020 January’s data. All data collected prior to the deployment will be re-processed with the correct averaging windows and re-published over the next 6-12 months. We recommend using the instantaneous 1-minute temperature at specific depth in surface water data until we announce the fixes for averaged data.
  4. Water quality – DP1.20288.001 (all Aquatic sites): Uncertainty estimates corresponding to each data stream from the multisonde have been corrected by November 9th, 2019 and any data collected and processed on or after that will have valid uncertainty estimates published. Data collected and processed between July 16th, 2019 and November 8th, 2019 will be re-processed and re-published over the next 6-12 months. Any data collected and processed prior to July 16th, 2019 was not part of this issue and was published with appropriate uncertainty estimates. Data streams other than uncertainty were not impacted by this issue.
  5. Elevation of groundwater - DP1.20100.001 (all 30-minute data, beginning Jan 1, 2018): A software algorithm fix has been identified and NEON plans to internally test and deploy the updated algorithm within the next month. A data portal news update will accompany this algorithm update. Data collected and processed after the deployment will have the correct data included in the 30-minute averages. Corrections on the data portal should be fully reflected in 2020 February’s publication of 2020 January’s data. All data collected prior to the deployment will be re-processed with the correct averaging windows and re-published over the next 6-12 months. We recommend using the 5-minute groundwater elevation data product until we announce the algorithm update.

At the time of this posting, the algorithm updates are not reflected in published data. Data are being re-processed and will be corrected. We will announce when these corrected data have been republished.

neonUtilities 1.3.2 now available on CRAN

neonUtilities 1.3.2 is now available on CRAN! There are several updates in this version, primarily around improving performance and retaining more complete metadata from the original download.

  • stackByTable has optional parallel processing. Use the input nCores to specify the number of cores to use in stacking the data, for speedier processing. This is helpful primarily in dealing with long time series of sensor data. The function may override nCores if it determines parallelization will not significantly improve performance.
  • stackByTable retains a version of t he readme file. In downloads, readme files are generated for each site by month combination, so the readme file provided by stackByTable deletes the site- and date-specific information.
  • stackByTable also retains the sensor_positions files, which are provided with downloads of streaming sensor data. sensor_positions files are specific to a site, so the version provided by stackByTable is stacked across sites, in the same way as the data tables.
  • stackByTable no longer requires the ‘folder’ input to distinguish between portal and zipsByProduct downloads. It won’t fail if ‘folder’ is included, so any existing code using it will continue to work.
  • stackByTable adds a new column to each data table, called publicationDate, populated with the date-time stamp of publication for each record of data. These dates are provided with the raw downloaded files, but were not tracked during stacking in previous versions.
  • Publication date is also taken into consideration in the variables and validation files - the file kept by stackByTable is now reliably the most recently published version.
  • A new function, readTableNEON , takes a NEON data table and a NEON variables file as inputs and assigns classes to data frame columns based on the data types specified in the variables file. Dates are stored as POSIXct, and URLs are stored as strings.
  • loadByProduct incorporates readTableNEON , so data accessed by loadByProduct are read into R according to data type.

Microbial Community Composition Data Products Being Reprocessed

Microbial community composition data products for all data analyzed after Jan 1, 2016 had an issue with the sequence data processing pipeline. This issue is causing the resulting community composition data to consist of very few counts and lower than expected diversity. This issue affects the following data products:

We are in the process of evaluating the extent of the issue on individual data sets and are investigating the underlying cause of the pipeline failures. Data analyzed later will be evaluated and reprocessed as needed, and will be republished as complete batches from a single sequencing run after issues have been addressed. Within three weeks we will update this message with an expected timeline for completion.

Upcoming Data Portal Upgrades

Recently, you may have noticed a major upgrade to the way that you can register for an account and sign in to the data portal, as well as a new user account page. Over the next several months, inspired by feedback from our user community, we will be adding more new features to the data portal and deprecating features that have outlasted their usefulness. We will be doing this in multiple phases. What will this look like?

Round 1: First week of December

New Web Pages

A new data product browser and catalog: The new “Explore Data Products” page will give you a view of the entire data product catalog, numerous ways to filter and search for products of interest by topic, region, and temporal span as well as access to more information about each data product. Plus it's much faster than ever before!

Revised data product details page: Each data product has its own web page with all the basic information you need to start understanding it, as well as related visualization tools and a download mechanism. We have revised these pages with a cleaner layout, and will be adding more information to each page over time, so please check back frequently.

New data download workflow: The download workflow will provide more options and more information about how to cite and use the data.

A pilot data visualization tool for remotely sensed data: Through a collaboration with the University of Utah’s ViSUS team, we will be providing a visualization tool that will allow you to explore our mosaicked camera and hyperspectral imagery. You’ll be able to choose your site of interest, and pan and zoom across the landscape to find features of interest at high resolution. While the images through this interface will only be downloadable as PNG or binary files, we plan to add more functionality in the future.

New Styles

We have started working with Material Design, an open source library of web interface elements that are visually appealing and quick to render. They will bring modern utility and design to all the new work we do. Also, we are building every new page to be mobile-friendly!

Revising pages and components

We will be revising the Home page to clean up the appearance and open up space to provide information important to you, like updates on further improvements. Expect to see new sections and links to more blogs like this one. We will also replace the Data Availability Chart with a new modern look and feel.

Removing deprecated pages and components

We will remove the old Data Product Catalog and the Data Products web pages, as their functionality will be available in the single new Explore Data Products page. And as part of our drive to remove redundancies, we will remove the theme search from the Home page. We will also remove the map, and replace it later in the month on the Explore Data Products page.

Map-based search for data products

As mentioned above, we will develop a new map-based filter for data products, so that you can search by region on a map rather than just by field site or state names.

API Tokens

Want to make sure that your programs are rarely rate-limited? You will be able to request an API token through your My Account page. You’ll be able to use this in your scripts and applications for large or regularly occurring downloads.

Updated Time Series Viewer

The existing time series viewer for instrumented data products will provide views of longer time series and have some minor styling updates, as well as a download button for your favorite views.

Aquatic instrument data product corrections

Recent updates in the algorithms that generate some of our aquatic instrument data will improve published data products by fixing erroneous data. The updates will address the following issues with each of these data products at all sites where they are collected:

  1. Nitrate in Surface Water - DP1.20033.001 (all Aquatic sites): Data averaged over 15 minutes were inappropriately published on 30-second intervals. Because the SUNA nitrate sensor generally takes between 30 - 60 seconds to collect 21 data points (known as a burst), published data at 30-second intervals generally included two records with data values. The remaining 30-second time stamps at times outside of the burst reported NA, which created excessive null quality flags. The updated algorithm will generate SUNA nitrate data at 15-minute intervals. In other words, only one row of data should exist every 15 minutes, rather than 30 rows of mostly NA data every 15 minutes. Also, automated quality flagging algorithms (e.g. spikes, steps) would flag suspect data within each 15-minute period’s burst of data points, but the flagged data were not excluded from the data averaging. The updated algorithm will exclude flagged points from averaging.
  2. Windspeed and direction above water on-buoy - DP1.20059.001 (all Aquatic sites with buoys): Time averaging window errors resulted in inappropriate statistics in published data. This adversely affects data at 30-minute intervals.
  3. Temperature at specific depth in surface water – DP1.20264.001 (all Aquatic sites with buoys): Time averaging window errors resulted in inappropriate statistics in published data. This adversely affects data at 30-minute intervals.
  4. Water quality – DP1.20288.001 (all Aquatic sites): Uncertainty estimates corresponding to each data stream from the multisonde became incorrect beginning on July 16, 2019 due to a mistake in the uncertainty coefficients. Water quality uncertainty estimates from July 16, 2019 to present day should not be used until data are republished.
  5. Elevation of groundwater - DP1.20100.001 (all 30-minute data, beginning Jan 1, 2018): An error for all 30-minute averaged groundwater elevation data beginning on Jan 1, 2018 accidentally includes anomalous data points in the averages. We recommend using the 5-minute groundwater elevation data product until we announce this fix.

At the time of this posting, the algorithm updates are not reflected in published data. Data are being re-processed and will be corrected. We will announce when these corrected data have been republished.

Surface water and groundwater elevation data improvements

In-the-field infrastructure upgrades will improve NEON water elevation data products at many aquatic sites. To date, all NEON groundwater and surface water elevation data has had high uncertainty due to unstable survey reference points and delays in reporting field-based sensor position adjustments. Permanent benchmarks are in the process of being installed at all NEON aquatic sites to serve as controlled location reference points. Site resurveys in relation to these benchmarks will impact the published water elevations derived from pressure transducers. Elevations will be updated and reported to a much greater certainty. This will require republishing groundwater and surface water elevation data products. In addition to these updates, past field-reported sensor position adjustments will be included in the data republication.

Sites that have or will be improved with permanent benchmarks include: POSE, LEWI, SUGG, BARC, CRAM, KING, MCDI, MAYF, PRPO, PRLA, BLDE, WLOU, FLNT, LIRO, BLUE, GUIL, ARIK, CUPE, PRIN, MART, BIGC, REDB, HOPB, COMO, SYCA, WALK, TOMB, BLWA, MCRA.

This issue affects the following data products:

Updates to the groundwater and surface water elevation data products will be republished in batches as post-benchmark installation surveys are processed and integrated with raw pressure transducer data.

Additionally, an error for all 30-minute averaged groundwater elevation data beginning on Jan 1, 2018 accidentally includes anomalous data points in the averages. We recommend using the 5-minute groundwater elevation data product until we announce this fix.

Issues with infrared gas analyzer pressure data stream mapping

We have identified issues with infrared gas analyzer pressure data stream mapping processed through October 28, 2019 (irrespective of data collect date). This led to differential pressure (Head Pressure) being subtracted from Box Pressure and accounted for twice when calculating Total Pressure. This problem affects the following data products and all previously processed site-months.

  • H2O concentration – turbulent (DP1.00035.001)
  • CO2 concentration – turbulent (DP1.00034.001)
  • Carbon dioxide flux (DP4.00067.001)
  • Latent heat flux (DP4.00137.001)
  • Sensible heat flux (DP4.00002.001)

All of these data products are solely available within the Bundled Data Products - Eddy Covariance (DP4.00200.001).

A fix has been implemented as of October 29th, 2019 at 2:00 p.m. MDT. All data processed after this time have the correct values. Assessment of the scientific impact of this error is in progress. Update 2019-12-19

H2O and CO2 concentration measurements were not impacted by the error. Flux data median error resulting from this issue is between 1 and 5 percent, and is proportional to site elevation. The timeline for reprocessing will be determined following discussion with the Surface-Atmosphere Exchange Technical Working Group.

Occasional high soil moisture values

We recently discovered that unreasonably high soil moistures are sometimes being reported in the soil water content and salinity data product (DP1.00094.001) at many terrestrial sites. The issue is caused when the sensor reports a value above the high end of the calibration data used to generate the soil-specific calibration and when the calibration equation had a shallow slope at those high soil moistures. The threshold that this impact begins to impact the soil moisture data varies among sites and depths, but in general soil water content values above ~0.4 cm3 cm-3 should be treated with caution while we address this issue (values below this threshold are typically not affected). We are in the process of developing a solution to correct this issue for all future and previously collected data, but we do not currently expect this to be implemented until March 2020 at the earliest. In the meantime, we will adjust the high-end range threshold in the automated QA/QC tests to flag the affected data. Temporary removal of foliar trace element data

We have recently removed sunlit plant foliage major, minor, and trace element data (DP1.10026.001, cfc_elements table) collected in 2017 and 2018 from the portal. In working with these data, an external researcher identified suspicious foliar P values from one site. While the analytical lab did not at first notice anything amiss and maintained that the analyses and calculations were sound, results from an independent check conducted using a different method revealed lower, more reasonable values. We suspect this is an issue with dilution tracking and corrections in the original analyses, and are working with the analytical lab to get to the bottom of the issue. To err on the side of caution we have taken all samples analyzed by this lab off the portal until a more thorough investigation can be completed. The data will be reinstated when the values can be confirmed. If this is not possible, we will explore sample re-analysis.
